It depends on the diameter of the crab's cardiac stomach. Crabs with smaller cardiac stomachs tend to have reduced eyesight which means that when they see a fish swimming above them they could perceive it to be flying. However, with a smaller cardiac stomach, there is usually also a smaller frontal cortex which would result in decreased thought process so then they wouldn't be thinking about what form of transportation the fish was using and rather would just be looking for their next meal....

... However, if that fish used the swimming techniques of the orca whale, which is not a fish, then it would seem very easy to realize what they are doing to the crab- but their "easy" perception would conclude in the crab thinking that the orca whale was a flying....

...These crabs that we are thinking about, remember, have smaller cardiac stomachs, so they probably wouldn't notice the difference between an orca whale, which isn't a fish, and a whale shark, which is a fish. So therefore, to answer your question, A crab is thinking that there is a flying fish, but a fish is not being thought of as in flight by a crab.
